Alsooo, the source code is released. So basically ANYTHING is fine as long as you give credit, and if it's a mod, release your own source code alteration of the original, I believe. Correct me if I'm wrong, @@therfiles

Turns out the problem was jampgamex86.dll was out in the wild instead of in the PK3..SpioR walked me through with Teamviewer and helped me out.

I'm trying to run a JA+ server. Have JampDed, the serverside plugin,etc, etc. I have all I need. I got the Server.cfg configured and when I run the .bat well, the server is working! The thing is,on the console it says "gamename basejka". I found it weird so I went to investigate In-game. Turns out it runs basejka instead of JAPlus. How come? Bonus question If I don't add +set dedicated 1/2 the server console crashes, so I can't make an Internet server. What do I do =(?

Unfortunately when I re-installed GTK Radiant for some mapping THIS happened : So, I uninstalled the old version of GTKR and installed the most recent one. After assigning JKA to the JKA folder, the base folder was intirely deleted and replaced by that. So now what do I do? And why did that happen?
